They didn't just arbitrarily pick them. They felt it intuitively and observed it also in nature. The alignment with frequency is not coincidental. Red is lower frequency, and the colour of passion and the first chakra. Blue is higher frequency, and the colour of contemplation and two of the higher chakras.
