Lol, well if I remember correctly, it dealt with parallel realities, somewhat, and had this Karma/reincarnation feel to it. I really have to re- watch it though.

But I almost can't think of an anime NOT dealing with spiritual themes. Something about the Japanese. They just have spirit!

AHA!

It took me a minute, but you need see Blue Submarine #6, its OVA four Episode series about a post-apocolytpic world consumed by water where mysterious sea-creatures created by a genius intending on purifying the world tries to destroy the remaining civilizations of humanity. Its amazing, beautiful animation, incredible story and has some seriously spiritual elements to it, definitely recommend that one.

Samurai Champloo is a great one too!

I can definitely agree with this, and now that I think about it there were some certain spiritual aspects to it despite being gruesomely dark. Took a second to start up but when it did I was just mind-blown.

Many of the films by Isao Takahata aren't so much spiritual as dealing with the "human condition" which can be seen as spiritual in a way. Questions about life purpose, or even just surviving life certainly come into play in some forms of spiritual thought.

The saddest movie ever made is his: Grave of the Fireflies. Only those without a heart won't cry at the end.

The other series to question life and spirituality is the series of films and two TV-series for Ghost in the Shell. It's violent, yet also full of political intrigue. The "ghost" part of the title has to do with those individuals that have gone full-cybernetic with "full prosthetic bodies" such as the main character and some of her team members. (It's like a secret police force within the federal government of Japan, some time in the "near" future.)
