So... I have this amethyst dragon's egg / seer stone...

I got it one day when I was at a museum gift shop. (She called out to me to get her and take her home. I didn't just go 'oh look, pretty rock! Imma buy that!') An amethyst dragon's egg / seer stone. However you want to name it.

The thing is, every time I see or think about it, I keep getting the feeling of holding it close and snuggling it up close to me. And when I want to go to sleep, have it close to me, preferably up as close to my forehead as I can.
And yet, when I do that, barely more than 30 minutes later (usually after I've fallen into a light sleep) I wake back up with the feeling of my head gently vibrating. Not pleasant.
I end up having to set the crystal away from me and ground my energy.

I don't understand this. Why do I keep getting drawn to this crystal so strongly, yet end up with such an unpleasant reaction when I do?

It's the properties of the crystal itself that is causing this do doubt. Cleanse it regularly with sea salt to neutralize any other energies the stone may have from before you first touched it. All crystals and gemstones you buy and use should be cleansed regularly as needed. Cleanse it before you do anything with it, or you'll likely experience unwanted things like your headache. Amethyst is a receptive stone under Jupiter and Neptune. It's element is water and it's powers are of dreams, healing, psychism, peace, love, protection against theives, courage, and happiness. It an purple quartz that has been used for these powers for over 2000 years. It's as popular now as back then. It has no negative side affects, however.... So you definitely need to cleanse it. Maybe you're overusing it too. You can get too much of anything, it will either become toxic or you'll develop a resistance to it.

Because amethyst is so strong, you don't need to use it as often as you would think for its benefits. Simply holding it in your receptive hand and closing your eyes will likely have a similar effect as pressing it directly against your forehead to improve psychic abilities. Amethyst will absorb your negative emotions. This is more reason to cleanse it regularly. If anyone touching it, prior to you buying it, was feeling bad at the time, the amethyst will have absorbed this energy, storing it until released. As I said, sea salt is all you need to do get rid of that energy. Just dip the stone into a bowl of the salt.
