I prefer meditating in thoughtlessness. See when we meditate in zero thoughts, maditation will be great.
Earlier when I was meditating in thoughtlessness, thought used to strike back, but I used to restart meditation in thoughtlessness. This lead in longing in thoughtlessness.

Yes brother Alex E. its all be started dense to subtle. Its Yam (ascetism), Niyam (self control), Asana (sitting posture), Pratyahar (senses control), Pranayama (breathing techniques), Dharma/ Dhamma (meditators dharma is meditation), Dhyana (Focus & attention) & Samadhi (deep state of meditation). These 8 steps are to be followed in meditation.

In chakra meditation, concentration on chakras shall be on spine where chakras exist, but from front of the body, so it cover hole trunk neck and head.

Indian few hindu ask of meditation:

Yama (Ascetism from world while doing meditation).
Niyama (Self control during meditation)
Asana (Sitting posture of meditation)
Pranayam (our Breathing Techniques)
Pratyahar (our all senses control)
Dharan (our entire attention & concentration)
Dhyan (our meditation on point)
Samadhi (deep meditation state)
